The painting of the twelfth and thirteenth centuries is represented by the cycle of painted crosses, with works by Berlinghiero Berlinghieri, by Giunta Pisano and the Master of San Martino, all from the most ancient churches in the city.

The painting of the fourteenth and fifteenth centuries is represented by works by Francis Towing, Lippo Menni, Buonamico Buffalmacco, Spinello Aretino, Taddeo di Bartolo and other great painters of the period. There are also works of fifteenth-century artists like Masaccio, Gentile da Fabriano, Fra Angelico, Benozzo Gozzoli and Domenico Ghirlandaio, glazed pottery of the school of Della Robbia and the famous bust-reliquary of St. Lussorio, by Donatello.

Among the masterpieces of Pisan sculpture of XII-XV centuries include the altarpiece by Simone Martini, from the church of Saint Catherine of Alexandria, the Nativity of Our Lady Tino Camaino and milk of the brothers Andrea and Nino Pisano.

The museum also has some important carvings in low relief. Among the works of the thirteenth and fourteenth centuries were those of Francesco di Siena Valdambrino.

In the section on illuminated manuscripts are preserved specimens from the twelfth to the fourteenth century, including the so-called Bible of Calci, dated 1168.

Finally, the remarkable collection of medieval Pisa and Islamic ceramic basins, once used to decorate the outside walls of the Pisan churches, a testimony of the commercial relationships that the Maritime Republic had with the countries of North Africa.
